Humanity created the robotic Cylons to be their servants. When the Cylons gained intelligence, both races warred until the Cylons agreed to leave the Colonies to found their own world. Now, after 40 years without a trace of the Cylons, humanityís children are returning home.

The aging Battlestar Galactica enters the battle while the Colonies fall against the Cylon onslaught. Commander Adamaís and President Roslinís intentions clash when he prepares the Galactica for war and she orders the rag-tag fleet to flee with humanityís survivors. Baltar warns of possible Cylon agents aboard the Galactica; the fleet begins a lonely quest. Shortly before the Cylon attack against the colonies, the Special Colonial Air Group assigned to the Battlestar Therion, Ghost Squadron, undertakes a dangerous mission.

Ghost Squadron find themselves allied with the pirates of the Orion in attempting to survive the Cylon onslaught. The Cylons pause for an observation of the surviving humans while our human cast makes observations about their own predicament. The Orion crew makes a last ditch stand to survive the Cylon holocaust. During the battle of Caprica, Admiral Ben Tanner sees something that makes him reflect on his time during the first Cylon war. During the Sag War, Benís robot assistant, Isak, becomes the first robot to kill a human.

As the Colonial civil war looms on the brink of Armageddon, the robots take action. In the past and present, two Cylon wars come to an end. The Cylons continue to hound the fleet, arriving via FTL jump and attacking every 33 minutes. Sabotage reveals that there is at least one Cylon aboard the Galactica. Young Tom Zarek grows up on a battle-torn and suppressed Sagittaron.

When Zarek finds the Sagittaron labor reform movement too weak to meet his goals, he leads his followers to more militant actions. Zarek's time in prison is spent constructively. On the way to his parole hearing, Zarek's prison ship is caught up in the Cylon attack against the Twelve Colonies. Apollo is held hostage on the prison barge by a group of convicts led by a freedom fighter convicted of terrorism. When Starbuck is assigned duty training new viper pilots, her guilt over the death of Zak resurfaces.
