Roslin struggles to educate her young students with a human-centric curriculum under the oppressive Cylon regime. The resistance finally gains contact with the Galactica and Adama makes a plan of attack against the Cylons in response. Caprica-Valerii leads a Colonial team to New Caprica; D'Anna suspects the half-Cylon baby, Hera, still lives.

Admiral Adama launches his rescue of the humans on New Caprica.

President Zarek and Colonel Tigh appoint a secret jury to pass judgment on those who collaborated with the Cylons on New Caprica. Baltar awakens aboard a Cylon basestar; President Zarek proceeds with his secret jury to pass judgment on those who collaborated with the Cylons on New Caprica. Starbuck encounters Kacey, now living in squalor with her mother in one of the fleet’s many shantytowns. Tigh and Starbuck stir up discontent aboard the Galactica; Baltar provides help to the Cylons…who are now also searching for Earth.

The command staff debates the morality of deploying the virus as a weapon against the Cylons; D’Anna tortures Baltar for information. A viper pilot from Adama’s old command on the battlestar Valkyrie, escapes from a three-year confinement aboard a basestar and finds his way to the fleet. A rank-free boxing tournament on the Galactica brings some grudges out into the open. Galactica's pilots must lead the starving fleet through a radioactive star cluster to a new food source. The Galactica faces off against 4 Cylon basestars over the discovery of the Eye of Jupiter on the algae planet.

The humans and Cylons race to decipher the clue of the Eye of Jupiter, pointing the way to Earth. Imprisoned aboard the Galactica and facing charges of treason, Baltar survives a suicide attempt only to face extreme interrogation by a command staff desperate for information about the Cylons; meanwhile, the flight crew sets up a bar on the hangar deck. Assigned to supervise a burgeoning civilian refugee camp housed on the Galactica's starboard hangar deck, Helo struggles to assert his authority among both the civilians and his fellow officers.
